We extensively test and research all services we review. Here's why you can trust us.

  • Cruise Options: I assessed the sheer variety of trips available, from basic harbor tours to luxury private charters. It's always great when a company can cater to both a quick sightseeing run and a full-day adventure.

  • Pricing & Packages: Getting good value for your money is super important when you're on vacation. I checked out their travel deals and what kind of onboard inclusions you get with your ticket.

  • Amenities: Spending a few hours on a boat means you want to be comfortable. I examined everything from dining and entertainment options to the quality of the seating arrangements.

  • Departure Convenience: Nobody wants to spend their relaxing day stressing about where to park. I considered how accessible the departure ports are and what the parking situation looks like before you board.

  • Customer Service: A smooth booking process sets the tone for your whole trip. I looked at how helpful their booking assistance is and the level of travel support they provide before you even step foot on the dock.

Hours:

A harbor cruise feels even more memorable when you’re seeing the city through the perspective of people who know its waters best. That’s exactly what Flagship Cruises & Events brings to the experience.

With a long history of serving San Diego’s waterfront, the company offers a mix of adventures that highlight the area’s coastal personality.

Guests can choose from relaxing sightseeing tours, thrilling jet boat rides, and even holiday-themed dining experiences. I love that range of vessels also makes them a flexible choice for couples, families, and larger groups.

The ferry service between downtown and Coronado adds another layer of convenience for visitors exploring the area.

The only drawback is that these cruises attract plenty of attention. Peak tourist periods can mean crowded decks, especially in popular open-air viewing areas.

Pros

  • Multiple vessel sizes available
  • Dedicated Coronado ferry service
  • Experienced local guides provide narration

Cons

  • Open-deck areas get busy in peak season

Will book again

We had an amazing time on a Whale watching cruise on January 14th.  We quickly spotted a number of spouts and that’s when the fun began.  We followed around 5 grey whales for about an hour before we had to head back to the harbor.  They put on a great show with their tail flukes and spouts.  Our guide was very knowledgeable about the whales as well as all of the military vessels and aircraft that we saw.  I would definitely book with them again.

The journey was fun

Flagship Cruises & Events is a local, family-owned and operated yacht charter, cruise and events company serving San Diego since 1915. They specialize in gourmet dinner cruises, harbor tours, patriot jet boat thrill rides, private charters, corporate events, weddings and many more special occasions. They also offer whale watching excursions December through April, and year-round ferry and water taxi service to Coronado Island and along San Diego Bay. We took the   round-trip ferry from San Diego to Coronado Island. The journey was fun, and we enjoyed every moment of it! Highly recommended for family activities.

Customer Reviews:

A wonderful experience

We loved our sunset cruise on Mission Bay for Father’s Day.  This cruise is so smooth and the views are awesome.  We had not problem standing up at times and holding cocktails.  The live music was wonderful.  We purchased the priority boarding which gave us more time on the boat, best choices for seating and short cocktail line.  Overall a wonderful experience. We are going to take friends who visit San Diego on this tour as a treat.

Five stars all the way

My husband booked this sunset cruise as a surprise for my birthday and it was absolutely unforgettable! It was smooth, relaxing, and breathtaking from start to finish. The crew was friendly, the views were stunning, and the whole experience felt magical. Five stars all the way.

Imagine drifting across the bay as the sun slowly disappears over the horizon, with nothing but the sound of the waves around you. That peaceful experience is exactly what SAIL San Diego creates with their premium sailboat adventures.

Instead of large tour vessels packed with passengers, they focus on smaller, more personal outings that feel like a true escape.

One of their biggest advantages is the limited passenger capacity. I appreciate how the smaller groups create a relaxed atmosphere where everyone has plenty of space to enjoy the ride.

Their sunset sails are especially memorable, offering a quiet and intimate way to enjoy the coastline. You can also sail with United States Coast Guard (USCG)-certified captains who share interesting insights and make the experience more interactive.

Complimentary snacks and drinks, including beer and seltzers, are included as well.

Unfortunately, larger groups may find it challenging to book everyone onto a single sailing.

Pros

  • Limits on public sail passenger counts
  • Complimentary snacks and drinks included
  • USCG-certified captains
  • Specific Best Price Guarantee policy

Cons

  • Hard to book large group events

Customer Reviews:

Passionate sailing professionals provided the highest quality of service

Amazing three hour sunset cruise experience. Sail San Diego is absolutely the best: high-quality fleet – we rented the Catalina 400 for five people, and it was perfect.  Passionate sailing professionals provided the highest quality of service across the board, from booking to the sail itself. Regarding the sail, hats off to you, Captain Dave Hobbs.  You made our sail extra special with your knowledge of the waters of San Diego and some of the history of the Navy ships and area. Will most definitely repeat throughout the year.

Definitely one for the books

What a wonderful experience. Our daughters bought this for our 40th anniversary. We felt welcome from the moment we entered the storefront, we were greeted with such kindness, check in was a breeze, we were personally handed an anniversary card from the crew. 🎉 Rhys was an excellent Capitan telling us amazing stories about the history of the bay, we even got to see Bubbles appear near Point Loma. The music and the company made the cruise relaxing and fun. Definitely one for the books! Thank you!

Big moments call for a cruise that can match the occasion. City Cruises offers spacious vessels designed to host everything from large family celebrations to professional events.

Their full-service approach includes dining packages that range from casual brunches to sophisticated dinner cruises, giving guests plenty of ways to customize their experience.

The company also stands out for their event capabilities. Their boats can accommodate entertainment, themed parties, weddings, and corporate gatherings with dedicated planning support.

On top of that, international guests can enjoy helpful multilingual information as well.

The main thing to consider is the atmosphere. With more guests onboard, the cruise feels more like a well-organized event venue than a private escape on the water.

Pros

  • Massive variety of dining packages
  • Multi-lingual information available
  • Hosts diverse entertainment events
  • Extensive resources for large events

Cons

  • High-traffic, structured environment

Customer Reviews:

Great experience

We took a 90 min cruise with city pass at 3:30pm and it was a great experience with nice views of the entire bay! I’d recommend getting in line 20-30 min before your scheduled time to make sure you get a good spot to sit on the top deck during the cruise.

Highly recommend

This is the Hornblower cruise – new name.  The Captain knew how to find the whales.  San Diego Natural History Museum staff onboard to assist.  Clean boat, friendly staff, food & drinks available.  Boat offers benches and table seating, unlike another operator with only fixed benches.  Highly recommend!

5. San Diego Boat Cruise

When you’re celebrating with a close group, a private boat charter can make the day feel much more memorable.

San Diego Boat Cruise creates that experience with captain-guided bay cruises designed around small gatherings. Having the boat reserved just for your group adds a level of privacy that public tours simply can’t match.

Their team can even help set up cruises for special events, including bachelorette parties, with mixers and snacks included.

Another thing that I like about them is that their vessels are comfortable and well-equipped, featuring several seating areas and a relaxing sun deck for taking in the scenery.

Bringing your own soundtrack is easy as well, thanks to Bluetooth connectivity.

Just a heads-up, though: parking at the departure point can be tricky. Spaces are limited, and guests must park only in areas marked “3” to avoid towing issues.

Pros

  • Onboard Bluetooth audio connectivity
  • Multiple seating areas and sun deck
  • Dedicated setups for specific events
  • Includes basic mixers and snacks

Cons

  • Limited parking at the meeting location

Customer Reviews:

Highly recommend

We had a blast on the boat cruise.  Captain Ryan took us on a slow paced cruise around the harbor and close up to the USS Midway.  Then we went by Coronado island and anchored for a while and just chilled.  We were a family of 6 and this was a perfect size boat.  We all highly recommend this cruise!  It helped that the weather was perfect too!

What a fantastic way to experience San Diego

Went out for a cruise in April boat looked fantastic, we had a ton of fun! Captain Paul was super helpful let us play our own music and showed us the San Diego highlights. Loved the seals and cruising under the Midway. What a fantastic way to experience San Diego totally different perspective. He had snacks and every mixer we needed. Just brought ourselves and some alcohol.
